If you are asking whether Steam accounts and Windows accounts can be combined or swapped between, the answer is no. For paid users: Steam and Windows FFXIV licenses are as different as PlayStation and Windows and require separate purchases. Unlike Windows and PlayStation though, you cannot own both and must pick between Windows or Steam.
To my knowledge, if you don't go to (from the Mogstation) Square-Enix Account Settings -> Register/Update Payment Method beforehand it may cause issues as that's where I think it stores your payment information for processing.

It's the same. If your email says otherwise then you've had made two different accounts at some point. What may throw you off is that the Square Enix Store Account uses an email-based ID while the Square Enix Account, MogStation and FFXIV uses the username-based ID. I log into my mog with the same one i use to log into the launcher.
