Gen 2: Let's be fair, Cyndaquil makes things easier, but there's really no 'BEST' Gen 2 Starter - I see Cyndaquil and Totodile as better than Chikorita, merely because Chikorita is defensive oriented, but there are also a ton of early waters with Wooper, Slowpoke, Poliwag, and Magikarp.
Crystal is the best version to play of the 3. I don't think Crystal is. Yeah it has a few unown secret rooms, the girl player character, slightly animated sprites and a few pokemon like sneasel can be gotten earlier than originally. But the pokemon available is mostly similar to gold's.

Here's a list of things that have been changed: Added a bunch of non-mainline Pokémon games that can transfer Pokémon to mainline games. Made the transfer processes a bit more clear by using proper icons and images that I found in the user manuals of old Pokémon games. Some nicer use of colors that show which platform each games was on.
