When you set it through the app it saves those setting on headphones itself, so eq settings persist when you connect to Windows as well. But as u/unaltra_persona mentioned, connect app is only available on Android/iOS. You can still use the app to fiddle with the headphones when the headphones are connected to pc.

Tried sfc /scannow in the command prompt to fix any corrupt files since there were reports of a windows update messing up bluetooth drivers not long ago. Updated WH-1000XM4 drivers through the Sony Headphones Connect app Control panel > device manager > disabled and tried updating/reinstalling every driver related to bluetooth and WH-1000XM4
